It is not a certainty that your humidifiers will cause microbiological contamination of your HVAC ducts but, in case of bad sizing / poor maintenance / poor adjustment the risk can arise.
Too many humidity will cause consensation on cold batteries and the water film ("mixed" with fine dust) will become an excellent substrate for microbiological growth.
Bad sizing of the equipment could cause large volumes of "idle" water therefore here again becoming an excellent place for micro growth.
Poor maintenance (poor cleaning of AHUs and ducts will) will increase the risk of obtaining a fine layer of "mud" due to water in excess and that dust.
A number of users prefer humidifiers orking with steam instead of water and this could be a good choice for the reasons mentioned hereabove ...
